Today I learned that Babidi is apparently a clone of Bibidi and not actually his son like I was always led to believe. Has this always been the case or is it a relatively new retcon by Toriyama? Has it been mentioned anywhere how DBM handles Babidi and Bibidi's relationship in any universe?

DMB seems to not actually care much about Babidi in general, as his presence is often ignored despite the fact that his presence should be something people have to deal with particularly in villain win universe scenarios.
But far as I know it is a Toriyama retcon similar to the S-Cells thing though I forgot his reason for this shift and not really sure if he still abides by it or if any canon Dragon Ball property follows this bit of creator headcannon.

But that doesn't mean that it would have been impossible per se to introduce it in the original. Back then, of course, it was referred to as Father or Son in relation to Bibidi & Babidi. However, this can also be seen as a cloning process. If Bibidi actually created clones of himself and treated them like his children, it doesn't sound far-fetched that the offspring would refer to the creator as their father. See Piccolo and his offspring. However, the best comparison would probably be with Star Wars and Boba Fett. Since the prequel trilogy, we know that Boba is basically just one of millions of clones of Jango Fett who is treated like a child instead of a clone. And what this detail means for DBM. First of all, there is almost no screentime for Bibidi in DBM. For the most part, he's only mentioned, and mostly only in the novels (With the notable exception of CH25). Since this is a rather new retcon, all details about Bibidi & Babidi are always presented at the beginning of DBM in terms of a father & son portrayal. Only recently the detail of the clone is also mentioned.
